i've been having bit of issue audio sync using subler. trying lotr extended blu rays itunes use on tv, , having problem first movie (fellowship). ripped them makemkv, , encoded handbrake reduce file size. used mkvmerge combine 2 halves together. have nice mkv file plays fine, has chapters, , audio synced nicely. problem is, when run through subler create m4v file, audio off in second half of movie as 2-3 seconds. used same process on second movie (the 2 towers), , worked fine. don't know if it's user error, or if there weird going on blu ray of first movie, i've run through subler several times, , result same. wondering if point me in right direction...
maybe audio not same both of files merging? try different re-muxer see if subler bug. try mp4tools.
