Applications in OS X Lion Won't Close

for second time now, application refusing close. first happened mail app -- usual x - + icons don't appear in red yellow , green circles in top left when hover on them (when try clicking on 1 of them annoying "can't that" sound), , command+q option greyed out in top menu. doing same thing bittorrent. has else experienced issue?

i'm running lion on new late 2011 macbook pro 13". tried looking on google far haven't found solutions or mention of issue.

 

that happens when have window open same app.

click on app icon in dock , select "show windows"
