Time machine and 2nd HD with optibay


i replaced main harddrive ssd , placed 500gb optibay. have moved home folder 2ndary drive , changed mappings. if understand time machine correctly, backs files , settings. since have home folder on 2ndary drive, there point of using time machine , stored on same 2ndary drive? thanks!
 

since home folder moved (not copied) second hdd, not backup, using time machine backup same hdd negating purpose, 1 should use hdd backing up.

have ssd in optibay adapter , hdd in hdd bay, home folder on ssd, ssd gets cloned partition on hdd daily, can boot there, if necessary.

backup procedure: have 1 500 gb hdd photographs (digital , analog) libraries , editing documents, 1 500 gb hdd personal video footage in editing friendly format.
both 500 gb hdds backed 1 one tb hdd via carboncopycloner.
, 1 tb hdd gets backed 1 tb hdd via carboncopycloner.
therefore have 3 copies of important data.
