iTunes Syncing: Uninstalling Apps

background: installed new hdd in mbp, , decided start osx scratch. never had problem in last setup. installed itunes, resync'd ipad.

whenever sync ipad, newly installed apps uninstalled itunes. i've googled, there many threads discussing hundreds of different reasons why happens, no fixes.

did straight backup only, no sync. looked in apps tab, , apps itunes uninstalled in last sync not listed. it's 10 apps.

i've reinstalled. how sync now, without deleting these apps??!

i'd restore ipad , set new, not restore backup.
